Okay, so lets say its a similar situation to your example of the berserker and pegasus rider, but the rider draws damage and destroys the standing berserker. Would he still do his special ability damage and thus be "destroyed twice"?
When resolving cards, you resolve the Orbs first. So at the time the Orb is drawn, there is a standing Berserker, so he could use the ability to blow up and damage the Pegasus Rider. The damage icons are resolved later, and by the time you resolve them, the Berserker is already dead, so it doesn't do anything.
It's not much different in that case than drawing more damage than you need - the extra damage is "wasted".
The order of resolving cards is:
1) Attacker resolves Orbs.
2) Defenser resolves Orbs.
3) Attacker resolves Routs against Defender (defender chooses which of his own units to rout).
4) Defender resolves Routs against Attacker (attacker chooses which of his own units to rout).
5) Attacker resolves Damage against Defender (defender chooses which of his own units to damage, following the "must damage an already-damaged unit first" rule)
6) Defender resolves damage against Attacker (attacker chooses which of his own units to damage, following the "must damage an already-damaged unit first" rule)
