Reread the part about setup in the rulebook again! As selwyth already said, Not all Quest cards are Setup-Quest cards. The Setup-Questcards have a different color tone on the front and all have a Number with the letter "A".
After you set up the map, you have to remove all Quest cards that do not appear on the board (namely those with different numbers).
I would really not advice to build a map with all tiles. The map would become way too big for any kind of army interaction and the game would lose the "area control", which is an essential part. Nobody would attack your territories when there are many empty ones to grab.
