While this may be true, there is no general rule that says routed units that move must be destroyed. The general rule is "routed units can't move" - there is no mention of alternatives. So by the strictest reading of that general rule, if the commander was routed in this Diplomacy case, the "can't move" rule would take effect, and it wouldn't move.
The part about routed units being destroyed only applies to those forced to retreat after a battle. It, itself, is an exception to the "routed units can't move" rule, just in a different way.
