We do keep original tokens underneath - some information gets hidden or obscured that way (still easily checked), but apart from looking nice, the fact that there's plastic there at all is a good indicator of "hey, don't forget about me". Cities on cities (duh), Castles on Strongholds (duh), villages for ressource developments or discoveries. Unfortunately I lack most of the old tin special site ones (apart from wizard's tower, not really appropriate), would be nice for temples or hall of Kellos.
This one also shows the color click bases that deal with "derp, whose hero was that" nicely.

Sideways deckboxes are the bomb for small cards, either lengthwise, or 2 layered side-by-side.
