These games are really different, to the point I don't know they have much in common to compare other than very broad game elements. I've played both several times, wasn't too fond of either for different reasons. My insight as a non-fan:

Luck: Runewars is far more luck based, the core scoring mechanic able to swing massively due to uncontrollable luck. Never really saw too much luck in Eclipse, players have a fair amount of control over what they do and how it influences the game. Generally Eclipse was more about knowing the upgrades and strategies and exploiting certain elements as much as possible.

Game Length: Generally Runewars took longer to finish a game, but could also end abruptly making it difficult to tell how much time a particular game would take. Eclipse games seemed to end between an hour or two, and surprisingly didn't seem to increase play time too much with new players being introduced. Eclipse certainly had less abrupt endings than Runewars, but rather felt like the final few turns dragged on at times.

Overall, I found Eclipse far more streamlined in terms of design than Runewars, but it bored me and some of the combat was a bit skewed towards certain upgrades. Runewars on the other hand had elements that simply didn't seem to work together, making the game feel like the designer hadn't been able to decide what he was wanting to do. Both games have had expansions released since I last played them, generally with the seeming intention to fix many of the complaints I had. Whether they did or not, I don't know.
