yes; the units are guarding the stronghold, which give them more strength. if you stand and have more strength (only counting standing units) than the remaining units (0) plus the stronghold (5) then you win.
This is your case here with 6 so you occupy the tile and the stronghold (meaning you CAN put one of YOUR stronghold DAMAGED at this place); you can also simply remove the stronghold
2. Another random question about the stronghold. If I attack with 6 or more, does the stronghold first become damaged? If it is damaged do I attack a second time with 4 or more to destroy it?
What is important is the strength at the end of the battle; if you win, see above, if you attack and you lose but still have some units alive and standing you damage the stronghold before leaving.
Thus if you attack with a strength of 4 remaining at the end, you damage the stronghold and leave; if you killed or disabled every unit and you attack again with strength 4 you gain the tile (see the answer to question 1)
3. If you attack with inititives 1-3 and your opponent has 4&5 defending, when battling the attacker goes through the first 3 initiatives, and then the defender would draw for 4 &5? Just want to make sure I have that clear.

4. While assigning damage: Can you assign damage to a previous initiative that has already seen battle. Like if I attack with initiative one, and the battle is already to initiative 4, can initiative 1 still take the damage/routs?
yes of course .. and you often should assign damage to those units
