I've posed a question to Corey about this. However, it should be noted it's impossible to have friendly units already routed prior to a diplomacy check, and only in rare situations could you even have a routed commander there.
My interpretation of the rules, is that the commander is NOT tied to the army during diplomacy - only during combat. So even if the diplomacy fails and the units retreat, the commander would NOT be forced to retreat. However, I hope to get an answer from Corey soon.
I should note, however, that if you attempt diplomacy against Neutral units that are already routed, and use the "grey" result, they WILL retreat - this is based on a direct ruling from Corey on the matter. So this is another exception to the "routed units can't move" rule.
(It should be noted there are several other exceptions to that rule, such as cards like Band of Brigands and Flute of Possession, although in those cases they do specifically say so).
When I get an answer from Corey on this matter, I'll be sure to post it here (and of course it will be added to my document).
